Really enjoying the car but the sub levels on the stock option isn't too great. I think the positioning of the sub is perfect, does any or has anyone switched out the subs for an aftermarket that would fit where the stock one sits now?

You can try to install sound proofing material around the area of the subwoofer, it might give the sort of improvement you want without spending much, although it will cost you in time since that is a time consuming (but easy) thing to do.
